The absorption of nucelotide chains is usually around 10% less than the absorption of the same free nucleotides. This is due to base stacking (by means of pi-pi interactions), which decrease the molar absorptivity of the oligonucleotide in around 10% due to the changes in the electronic structure of the bases, which are responsible for the absorption. Considering that the absorbance is directly proportional to the absorptivity and to the concentration of bases (which is the same in both cases), the absorption decreases for the oligonucleotide due to the effect of the molar absorptivity. There is actually a method of estimating the absorptivity of oligonucleotides which is based on adding the absorptivity of all the bases and multiplying the result by 0.9, in order to account for the explained effect.
