2)- run time.

Increasing the injection volume will cause delay before you see your first peptide. It may be better to wait until the injection front is gone before you start a solvent gradient. It just means that you have to account for the time it takes for the injection volume before starting solvent system
Increasing run time - it all depends on what you mean by this question. If you want to increase the time, it may help resolve closely eluting peptides.
If we are indeed discussing Reverse Phase HPLC, increasing acetonitrile concentration may help elute very hydrophobic peptides and wash the column.
