1. What do the terms of similarity, identity and homology refer to?
Similarity in the sequence alignment refers to the degree of likeness between two sequences. Identity refers to the number of characters that match exactly between two different sequences. Similarity can be calculated and usually expressed as a percentage of identical residues over a given length of the alignment. Homology refers to the common evolutionary ancestry of two sequences. It can only be assessed as either 'true' or 'false' and cannot be estimated as percentage. It is not mandate that homologous sequences should be similar ones. Bu there is a high probability of homology between two very similar sequences.
