The two challenges associated with determining the regions of the genome that contribute tophenotypes in situations where phenotypes are dictated by a combination of environmental and genetic components are as follows-
1- Variations in the individuals- As the environment keeps on changing , this causes certain organisms to show variations within the population for adaptation of such environment. This makes it more difficult to determine the regions which contribute to phenotypes as they keep on evolving and changing as per environmental conditions are changing. This means their phenotypes are not being constant and vary accordingly. So this is the first major challenge. More genetic variation will cause more phenotypic variations.
2- Presence of mutagens or harmful subsbtances- Although there are many factors environmental factors that effect the determination of genome but this causes affects on the animal's phenotype. These mutagens can cause alterations in the genetic makeup of an individual, hence playing with the genes in random fashion which could be harmful or remain unnoticed but have a severe effect on genetic alignment of genes. Hence the phenotypic expression is also hindered.
