BLAT (kent,2002) is BLAST-like alignment tool but structured differently. BLAT quickly finds out similarity in DNA and proteins but it requires a nearly-exactly match to find a hit. BLAST is more flexible than BLAT. BLAT is less sensitive than BLAST.
BLAT indexes the genome/protein database and keeps the index in memory further scans the query sequence for matches. On the other hand,BLAST builds an index of the query sequences and searches through the database for matches.
BLAT is fast, but it demands more exact matches. BLAST will allow lower-scoring hits, and allows more gaps in alignments. You will get more hits with BLAST (but it may be slower).
