phenotype is the observable expression of the genes,  therefore the genotype is actually affecting the phenotype. Reason may be for phenotype variation are

1) allelic variation - due to different different allele in population, there may be phenotypic variation

2) environment variation- although genotype may be similar but due to environmental variation there may be different in phenotype.
